The governor's office said Wednesday that Gov. Mike Pence accepted Berry's resignation and will name his replacement on Thursday.
Berry became the state Republican chairman last month after being picked for that position by Pence.
Berry is from Fort Wayne and was first elected state auditor in 2006 after serving eight years as state treasurer. The new auditor's term will run through the end of 2014, with that office up for election next year.
The governor's office said Deputy Auditor Kirke Willing is serving as the interim state auditor.
